Craig,
  The TkConsole window steals the Tcl interpreter's output by remapping
the "puts" command to draw in it's window. This doesn't affect things
like output messages coded in VMD itself, or the Python interpreter, so
if you run Python or other things from the TkConsole, you may get weird
results such as you describe.
