Luis,
  VMD 1.8.3 has a new Tcl variable you can put a trace on which will
trigger your cleanup routine when VMD quits. The new variable is
called vmd_quit, it's listed in the beta docs for VMD 1.8.3, and
you can test one of the beta versions if you want:
