You probably have a representation that also selects the other
protein parts and comes out top in the rendering.

I have a protein with 7 transmembranes coloured differently. When i am
rendering it using Tachyon or povray, the colour of the whole protein
is same. Its not showing the differently coloured helixes of the
protein.
How can i fix this? Please help.
