Hi Gagan,
How are you doing the coloring? Did you make 7 different
representations, or did you do something else? One thing to check would
be if you have a representation that covers all 7 transmembrane helices.
I have seen instances where different rendering options disagree about
which representation is on "top", and can lead to this sort of behavior.
