Iv'e started to use cpptraj's nastruct utility to analyze some simulations of dsDNA.
(nastruct extracts dna helical parameters, puckering etc...)
Has anyone integrated such analysis into VMD.
If not let me know if you're interested... it's way past time to update my VDNA plugin for VMD.
