Hi,
  This sounds to me like a bug in your X server or OpenGL driver,
as it shouldn't be possible for quitting VMD to cause your X server to
crash (which is what is actually happening when you experience what
you're describing as being "logged out"). What video chipset and
driver does your laptop use? I would recommend checking whether or
not you can install an updated video driver version on this system.
