Hi,

There is no cygwin version of VMD. You might be able to compile a
text-only version from source, and if you have X11/Mesa for cygwin you
might even get it running in graphics mode, but the performance will
be lousy since you won't be getting any hardware acceleration.

Which aspects of the windows version of VMD are you hoping to improve
by running within cygwin?
