yes, in principle this should be doable.
you'd have to create a new material for that and
then write a small script that traces the animation
loop and then changes the transparency parameter
of that new material depending on the current frame
number. if you just need to do the fading without
moving atoms, you can just use that procedure and
add a small delay, that controls the fading speed.
