Hi Hélder,
Take a look at Topotools, which has an "addbond" feature.
https://www.ks.uiuc.edu/Research/vmd/plugins/topotools/#TOC-addbond-id1-id2-
It uses the kludgier molinfo commands in the background so you don't
need to!
