Indeed, the structures would need to be aligned before averaging,
and even then, you may find that parts of the structure move too much
for averaging to be meaningful, in which case you might want to use
clustering or some other method to pick out groups of similar structures
so you don't do averaging on dissimilar conformations, etc.
