I have find a paper (Dictionary of Protein Secondary Structure:Pattern Recognition of Hydrogen-Bonded and Geometrical Features) written by Kabsch, et al. in 1983. The paper says the allowing the donor-receptor distance up to 5.2 A and D-H-R angle up to 63 degrees is tolerable in Hbond selection. The paper is too old. Dose anyone has any recent papers about the Hbond sciences? Thanks.  Yeping Sun Institute of Microbiology, Chinese Academy of Sciences ------------------------------------------------------------------发件人:Axel Kohlmeyer <akohlmey_at_gmail.com>发送时间:2013年12月3日(星期二) 15:48收件人:孙业平 <sunyeping_at_aliyun.com>抄 送:vmd-l <vmd-l_at_ks.uiuc.edu>主 题:vmd-l: Re: RE:vmd-l: hydrogen bond cutoff valueOn Tue, Dec 3, 2013 at 8:45 AM, sunyeping <sunyeping_at_aliyun.com> wrote:> Dear Alex,> Thank you for the reply. Do you have any further suggestion?you probably haven't search careful enough, or narrowed the searchdown too much. you don't need to find an answer specific to your case, but it would be better to find a paper explaining the principles andhow to determine/justify a suitable cutoff for both radius and angle.axel.> Thanks again.>> Yeping Sun>> Institute of Microbiology, Chinese Academy of Sciences>>> ------------------------------------------------------------------> 发件人:Axel Kohlmeyer <akohlmey_at_gmail.com>> 发送时间:2013年12月3日(星期二) 13:31> 收件人:孙业平 <sunyeping_at_aliyun.com>> 抄 送:vmd-l <vmd-l_at_ks.uiuc.edu>> 主 题:Re: vmd-l: hydrogen bond cutoff value>>> On Tue, Dec 3, 2013 at 4:37 AM, sunyeping <sunyeping_at_aliyun.com> wrote:>>>> Dear all,>>>> In VMD the default cutoff value of a hydrogen bond is that the>> donor-receptor distance is less than 3.0 angstroms, and the>>>> angle formed by the donor atom, the hydrogen atom, and the receptor atom>> is>> less than 20 degrees.
