Hi,
You should be able to do this by running these commands
in your .vmdrc:
package require exectool
set apbsbinpath [::ExecTool::find -path /path/to/apbs/apbs apbs]
The exectool plugin is described somewhat more here:
http://www.ks.uiuc.edu/Research/vmd/plugins/exectool/
