Hi.You can have a look at CycloPs.
http://bioware.ucd.ie/~compass/
It is nice to use, but always considers synthesis difficulties, so may not
generate the peptides which are practically very touch to synthesize.It has
options of adding D-amino acids as well as many unnatural amino acids. It can
generate cyclic peptides as well.
