Well, that error message doesn't appear in the source of the MergeStructures plugin. I suspect it is coming from psfgen, which is the code that actually processes the PSF files. VMD mostly doesn't really care about the angle section of the PSF file, but psfgen does, so perhaps look at the angle section of your psf file and see if anything about the formatting or number of elements looks off. I suppose you might just be running out of memory too. Check how much memory VMD requires to load your files, and maybe watch the process memory while running MergeStructs and see if it its using a lot.
