because there seems to be an invalid command
in the wat_sphere.tcl script.

without seeing the content of your script it is difficult to say what
exactly is wrong, but if it works normally, than my guess is that you
are using a plugin that is automatically loaded in the "win" version of
VMD due to one of the plugins in the extensions menu. that is not
initialized in text mode and thus those plugins are not loaded.
