Hi,
  Do you have internationalized input methods enabled on your machine?
(I'm thinking of things like SCIM in particular...)
I haven't ever personally seen the kind of behavior you're describing
with the main VMD windows, but several users have encountered a problem
like this with Tk windows caused by SCIM. I'm just wondering if this
might possibly be the same kind of problem or not. Do you get any
warning messages in the VMD text console when you encounter these
problems?
