please try to turn off the automatic cleanup of the intermediate files
and check whether you can create the movie manually.

the size of the protein has _no_ impact on the movie generation.
the movie maker plugin only creates screenshots, the size of which
is determined solely by the size of the VMD OpenGL window.

what may make a difference however, is the number of frames,
as you may run out of disk space for long trajectories..

my only explanation would be, that you are running out of disk
space. if that is not the case, it would indeed be rather strange.
and needs some further investigation.
