Hi,
  The VMD command logging (e.g. "logfile console") should work with scripts
and plugins that call VMD commands for changing the view etc, but not
for things that do calculations (e.g. atomselect, measure, etc.).
I wouldn't expect to see much output on the command log while using
something like the RMSD-TT plugin.
