Caveat, this is a guess, since i don't have the time and machine available to test this:
If I remember correctly, there is only one material assignment for all script added graphics objects per molecule.
So to work around this limitation, you would have to create an additional (empty?) molecule (see the "atoms" option of the molecule command) and make sure its transformation and viewpoint matrices and settings are identical, so that the coordinates and representation are properly aligned and thus also the graphics objects.
