You can make selections out of your molecule.
Make a selection with no water.
E. g. In graphics > Representation
Use
all and not waters
Instead of just
all
VMD will know what waters are and will draw everything that is not a water
molecule.
Hopefully this will work.

hide the water to see how the protein folds. However, I can only find
tutorials for removing water in pdb. Does anyone know how to hide water in
