After making either VMD Main->Display->ResetView or in terminal "display
resetview" the axis are actually aligned. Later you can use "rotate" from
terminal to rotate the view by specific degrees.
You might also be interested in VMD Main->Display->Orthographic which is
suited better for such purposes than the perspective view.

Betreff: vmd-l: Exactly align view direction to coordinate axes
I use VMD on my Windows machine. How can I adjust the view direction such
that it exactly aligns with the x and y axes? I can drag my mouse to make it
close to that direction but that is not exact. Any help would be
appreciated!
