This sounds a lot like what was reported here: http://www.ks.uiuc.edu/Research/vmd/mailing_list/vmd-l/21670.html
In that particular case, the user had too many sections expanded and the GUI required more vertical space than the monitor had. Try hiding the GUI event log and/or collapsing any other sections within the tab.
