Hi,
First of all, you may select your atoms (i.e., it depends to your trajectory file),
Then VMD can kindly change the properties of the your atoms/residues (e.g., color and ...) in representation part.

Subject: vmd-l: Change in color of residue
Dear Friends,
I am using VMD 1.9.1. on ubuntu 12.04 LTS 32 bits
It was working fine. But suddenly I dont know how it stop to change the color of residue. Is it is bug ??? or I am doing any wrong way ?? . I am doing like ( VMD MAIN----graphics --> colours--> resname ---> then click on specific residue name and color ) . I used this way in vmd previously it was working . But I dont know what happened it now.
I have installed vmd 1.9.1 version on 64 bits windows 7 , it also facing the same problem.
Please will some one help me to come out from misery.
I will grateful for you.
