Hi,
The short answer is, that you can simply delete, or rename
the directory containing the plugin if it is a Tcl/Tk-based plugin,
and making sure that it is not referenced by the "loadplugins" script
that adds many of the Tk GUI plugins to the Extensions menu at startup.
If it is a molfile plugin (for reading/writing molecular structure files)
then deleting it or moving it out of the main molfile directory
will be sufficient to disable it. The plugins directories
are all found within the VMD installation directory in the
plugins subdirectory.
