  Have you read the help page for the heatmapper plugin:
http://www.ks.uiuc.edu/Research/vmd/plugins/heatmapper/

If you have questions that are not addressed in the heatmapper
help page, I would recommend that you contact Anssi Nurminen,
who has been the main developer of the tool.
