  In short, "Yes"! :)
If you're using Unix, copy the ".vmdrc" file from your VMD installation
directory (typically /usr/local/lib/vmd) to your home directory. Once
this is done, you just need to add a Tcl command to the .vmdrc file
with the text: "display projection orthographic"
If you're using windows, just edit the "vmd.rc" file in the VMD installation
area (usually c:\program files\university of illinois\vmd).

You can change many of VMD's default behaviors using the .vmdrc (or vmd.rc)
