This is an operating system-dependent question, but I'll assume
the questions is for Linux/Unix since both Windows and MacOS X have
their own standard install/uninstall procedures.

If we're talking about Linux/Unix systems, just delete the old
installation directories (e.g. /usr/local/bin/vmd and /usr/local/lib/vmd),
and install the new version. You can also install the new version in
a different location, and multiple versions can peacefully coexist so
long as you customize both the install location and startup script name.
