Hi,

thank you for your feedback. I will pay attention to other cases like this
one and see what is the source of the problem. Answering your questions:

1) QwikMD does not have a pka calculator (currently), meaning that you have
to assign each protonation state manually. The only protonation states
assigned automatically are the histidine residues, which are assigned to
the HSD (delta nitrogen protonated) state.

2) To model missing pieces of your structure you will have to use an
external tool, like ModelMaker, and then load the pdb into QwikMD.
