I haven't tried MSMS yet,concerning STRIDE however:

The install process (at least on LINUX) leaves the programs
Det_LINUX, Eigen_LINUX, Invert_LINUX, stride_LINUX, surf_LINUX
in /usr/local/bin while vmd expects them in VMDDIR, usually
/usr/local/lib/vmd
Just move them and and things will work fine again.
