Hi,
  I suspect that the problem you encountered is due to improper handling
of filesystem path names that contain spaces. What happens if you make
a temporary directory on your computer in a location such as:
"C:\temp" and locate your input files there? I suspect that using
a directory name that doesn't contain spaces will cure the error
message that you're getting from the CLUSTALW run within MultiSeq.
