Peter,
  The last couple of people that had trouble running VMD on MacOS X
cured their problems by fixing bugs in their .cshrc files. In the last
few cases, these problems were caused by incorrectly writing "source .alias"
in their .cshrc files rather than the correct form "source ~/.alias".
Simple problems like this can interfere with the correct operations of
scripts such as the VMD startup script, and so if in doubt, the first thing
one should do is double-check your .cshrc for errors like these.
