Hi,
  This is undoubtably another instance of ATI driver problems on Linux.
Which driver are you using, the open source driver or the ATI-provided driver?

Can you try one of the more recent test builds and see if you still
encounter this problem? I've added a bunch of code to work around
problems with the ATI drivers in these new builds.
If you're having trouble with the VDW representation, there may be nothing
that can be done to work around the problem as there are NO special features
used when drawing VDW spheres, just OpenGL display lists.
OpenGL display lists have been a core OpenGL feature since the early 90's
and ATI/XFree have no excuse for having a problem there.

In any case, try the new test version and let me know if you have
better results (or not):
