Hi,
  Yes, you can change colors and viewport dimensions etc.
For viewport dimensions, do something like this (which should work
fine even when running with -dispdev none):
  display resize 1024 768

You should be able to draw your residues in whatever color you want by
executing the "mol modcolor" commands, similar to this:
  mol modcolor 1 0 ColorID 0

You can change the draw style like this:
  mol modstyle 1 0 Bonds 0.300000 6.000000

and the atom selection like this:
  mol modselect 1 0 resname ALA

The use of these and related text commands is covered in more
detail in the User's Guide.
