Daniele,
  Does this problem occur for you every time you run, or only sometimes?
It sounds to me like it could be a bug in FLTK or else a memory corruption
issue when you do something in particular in VMD. If you load a different
file, e.g. some small PDB, do you have the same problem or not? Can you
send me a screen shot that illustrates the problem?
