Andrew,
  I think that doing a build from source might help you, but I find it
odd that the bleeding edge Ubuntu would cause misbehavior of the FLTK
windows. Perhaps the thing to do would be to compile FLTK on your system
first and run the demo programs that come with it to be sure there isn't
some other odd problem with the new Ubuntu. If that works, then proceed
with compiling VMD and see how it goes. Let us know if you need help.
