Hi,
  Can you try one of the new test versions of VMD 1.8.7 and let us
know if you still encounter this problem? The new test versions also
incorporate the latest multiseq which has many bug fixes. See the
information on this page to get the test versions:
  http://www.ks.uiuc.edu/Research/vmd/alpha/
