Hi Bryn,
the first issue will have to wait for John, but I noticed that for your
second problem, you probably didn't add a -crd flag to identify the
input file to catdcd as a crd file:

catdcd -crd 2_9cycle.crd

Otherwise a dcd input file will be assumed by default.
