  I'm back in town and slowly catching up on emails...
The bug you describe with the CRD output lacking a newline
has been corrected in the current CVS source tree. You should
be able to build the latest version from CVS:
  http://www.ks.uiuc.edu/Research/vmd/doxygen/cvsget.html
  http://www.ks.uiuc.edu/Research/vmd/plugins/doxygen/compiling.html#compiling

I believe Peter addressed the other problem you were having, which
was caused by the lack of a command line parameter.
