This sounds as if you have a file ".vmdrc" in your home directory that
does not contain the line "menu main on". The best is probably to copy
the sample ".vmdrc" from VMDDIR and adapt it to your needs.

I wonder why you need to set the VMDDIR variable. I'm using VMD 1.8.5 on
SUSE 10.1, and I didn't need any such thing. Did you use "make install"
to install vmd, i.e. did you follow the INSTALL file?
