Vlad,
  VMD contains a compiled-in Python interpreter. As such, it isn't
advisable for you to use a completely different Python installation as
the basis for the Python library you tell VMD to use. This is likely
the cause of the problems you're having. In order to get the built-in
VMD Python interpreter to work for IED, you'll need the Python libraries
that match the compiled-in Python interpreter that's built-into VMD,
which I've made available on the web site here:
  http://www.ks.uiuc.edu/Research/vmd/plugins/pythonlib/

If you need help getting this working or encounter more trouble with
this, let me know and I should be able to try and help you work through it.
