To set up the dpi that you want, just open up your dat file generated by
the Tachyon plugin. At the top of the file is the vertical and horizontal
number of pixels that will be generated. Just calculate using GIMP's or
PhotoShop's image resize function the size vs dpi you need. Then edit the
dat file and put those numbers in place of what is there. Run Tachyon from
the command line to generate the image. If you don't have Tachyon, then
PovRay probably has the same basic input file with the dpi buried in the
input file that VMD feeds it. Haven't used Povray yet, so can't comment.

Once you have your image at the dpi that will support the resolution you
need for your final journal images, then you should use Photoshop to
convert from RGB to CMYK. GIMP has a CMYK module but it is still a bit
alpha in my opinion. Cadmus is a publisher used by several journals such
as JMedChem, and they have a nice howto for Photoshop and preparing TIFF
CMYK based images for their print process.
