Have you tried using the OpenGL version of VMD instead of the GL version?
The OpenGL version supports the "stereo-in-a-window" display mode, which
is nicer than the old style stereo, and works better with various of the
newer SGI systems such as the Octanes.

To set the machine into stereo-in-a-window mode, you would use a command like:
  setmon 1024x768_96s

The exact display mode is machine specific, there's no completely automatic
way of doing it to my knowledge.

If you've got one of the newer revs of IRIX, you should also have the
program "xsetmon"...
