Its been a while, but the problem with MSMS and the OpenGL version of VMD
is now fixed. The bug with MSMS and the OpenGL versions of VMD was a problem
in the OpenGL rendering code (or a small lack thereof) used with MSMS.

Since I've fixed the bug in VMD, I have gone to grab MSMS binaries for
the other platforms VMD now runs on. To my surprise, the binary versions of
MSMS that I found are older than the one we have on our SGIs here. The
older versions of MSMS (i.e. MSMS < 2.4) do not have the -socketPort option.
Instead, these older versions of MSMS have a -socket flag, which expects the
name of TCP/IP service. The VMD code for MSMS is expecting an MSMS 2.4 binary,
and it gives MSMS the flag -socketPort XXXX where XXXX is some port number.
This doesn't work with the older versions of MSMS. In order to get these
other versions of MSMS to work, you'd have to edit /etc/services on your
machine(s) and add a new service called "msms" or something similar.
Once that's done, you would need to change VMD to pass the flag
 -socket msms instead of -socketPort XXXX

At any rate, in my opinion, the best solution is to get the newest VMD which
has the OpenGL MSMS code fixed, and get an MSMS 2.4 or newer binary if
such a beast exists. I'm going to send email to Michael Sanner and see why
the latest binaries available for the platforms I downloaded were version
2.3, maybe we just have a beta version here or something...
