Hi Marta,
  The comment written in the help page for the 'timeline' plugin
is correct, the per-res RMSD option is non-functional presently.
We are in the process of making significant revisions to both the
'timeline' and 'contact map' plugins since their original developer
no longer has time to work on them. We'll make an announcement when
we have updated versions of these plugins posted on the web site.
Hopefully we'll make some progress on this in the next couple weeks.
