Darui,
  I'm about to leave the office, but I'll take a look at this and get
back to you on it. Without having had a chance to look at your VRML file,
I suspect that the gap you're probably "intentional", at least in that
VMD doesn't connect the vertices of bases, sugars etc directly to the
ribbon backbone itself, they are rendered as separate entitites.
Are you trying to print a 3-D model from that VRML file?
(and thus the concern for connectivity)
