I think what's going on is that the Tk file browser dialog remembers
the last directory you accessed with it previously, and uses that as
the starting point rather than using the current working directory.
I'll have to look into whether or not there's a way to easily override
this. Most likely it is doable by passing in the current working directory
as a parameter, but to ensure consistency, we'd have to make this change to
every single plugin included with VMD since it isn't the default behavior
of the Tk browser on the platform you're using. I should mention that the
behavior of the Tk browser does vary somewhat depending on which OS you're
running, so that plays a factor also.
