Some extra details about my problem:
The two VMD windows (VMD main and VMD) open correctly. In the display
window, when "line" representation is selected, only single atoms
(e.g. ions) are visible. If I change the representation mode, other
atoms become visible. I notice a similar behavior for cartoon and new
cartoon.
