Brian,
  If you want to use the movie maker to do this, you can write a script
that gets called per-frame, using the "User Defined" movie type,
as described here:
  http://www.ks.uiuc.edu/Research/vmd/plugins/vmdmovie/

Have a look at that and the example script to get the basic idea.
