Hi,
VMD doesn't pay any attention to the atom serial numbers, so if
you load your concatenated file and then save it out again, it will
get new atom serial numbers etc. You can use the atom selection
commands to alter any other properties you like before saving out
the file. See the VMD tutorials for more help with scripting and
atom selections.
