Lan,
  Run VMD with the -debug flag to determine what the problem is, e.g.:
vmd -debug

If you haven't read through the VMD release notes for Linux yet,
now would probably be a good time, as there are several potential
issues you should be aware of depending on which linux distribution
you're using, whether you installed the 32-bit or 64-bit version, etc:
